ImageInLife - Imaging the Vertebrate embryo: from biological material to modelling (FUN)

Microscopy technologies have progressed to such a point that it is now possible to image a developing vertebrate at the single cell resolution. Two main model species are being used for such studies, the zebrafish and the mouse. The present MOOC introduces the trainees to these two animal models, to the most modern microscopy technologies, to the use of high volume of data (images) and to the modelling of the studied processes. Trainees will also be introduced to the intravital study of viral infections.

The MOOC gives both a general introduction and introduces to more specialized tools and concepts.

At the end of the MOOC, you will know:

  • How to get vertebrate embryos to be imaged
  • How to label embryos and larvae for imaging
  • How to choose the right microscope for your purpose
  • How to deal with both the type of data generated and with the large amount of images/data generated by your microscope
  • How to choose the right modeling tools and what modelling could bring to the experimental plans and to the understanding of the underlying biological processes.

Course format
The MOOC is made of 5 weeks of electronic lessons, and you will be offered quizzes to evaluate your performances

Prerequisites
The target audience are :
Students in their first years at the University, before graduating a Bachelor, in order for them to be introduced to the challenges of intravital imaging in vertebrates before their first laboratory internship.
Master students interested in these disciplines or graduated students and researchers that want to implement research projects in these disciplines.
Prerequisite : Basic knowledge in biology

Course outline

Week 1 : Preparing embryos for imaging
Week 2 : What to image; Labelling techniques
Week 3 : How to image, Microscopes
Week 4 : From images to data

Engineering Genetic Circuits: Design (Coursera)

This course gives an introduction to the biology and biochemistry necessary to understand genetic circuits. It starts by providing an engineering viewpoint on genetic circuit design and a review of cells and their structure. The second module introduces genetic parts and the importance of standards followed by a discussion of genetic devices used within circuit design. The last two modules cover experimental techniques and construction methods and principles applied during the design process.

Introduction to 3D Modeling (Coursera)

On this four-week practical course from the University of Michigan, you’ll not only learn how to use the Rhino software to create your 3D models, but you’ll also gain basic design skills to help bring your imagination to life. This course will guide you through 3D modeling within Rhino, so you’ll cover the fundamentals of the software as well as 3D modeling in general. You’ll first look at how to navigate the user interface and the different tools that you’ll be using to create models throughout this course. You’ll familiarize yourself with the 3D space and 3D objects before jumping straight in to create your own objects and building blocks.

Basic Modeling for Discrete Optimization (Coursera)

Optimization is a common form of decision making, and is ubiquitous in our society. Its applications range from solving Sudoku puzzles to arranging seating in a wedding banquet. The same technology can schedule planes and their crews, coordinate the production of steel, and organize the transportation of iron ore from the mines to the ports. Good decisions in manpower and material resources management also allow corporations to improve profit by millions of dollars.

Emergent Phenomena in Science and Everyday Life (Coursera)

Before the advent of quantum mechanics in the early 20th century, most scientists believed that it should be possible to predict the behavior of any object in the universe simply by understanding the behavior of its constituent parts. For instance, if one could write down the equations of motion for every atom in a system, it should be possible to solve those equations (with the aid of a sufficiently large computing device) and make accurate predictions about that system’s future.
